So I have a HP CLJ 4600 with a couple of problems. At first when printing it would create a indentation in the printing about 2 or 3 inches from the margin. They would repeat after a certain length of paper. I figured it was the paper pick up unit and replaced it with an albeit recycled unit. My problem is should I look for something else than the paper pick up unit? Now that I have replaced it I keep getting jamming in tray 2? Anyone know any help? I'd be totally willing to offer more details as to the problem. Thanks.

Does it come straight to a jam error when you power the machine on, or doe it come to ready and then jam when you try to print? If it comes to ready, you probably have a bad pickup assby.
The indentation is probably from a nick in the fuser. Take the fuser out and look at it. Usually if it's bad enough to leave a mark on the page then you will easily spot it.

It comes to jam when I try to actually try and print so is it still a bad pickup or what?
Edit: Oh I see. Also what if the fuser was already replaced, if so what should I be looking at for the fuser?

If the fuser is causing the indentation on the printouts, there usually will either be something stuck to one of the rollers or a tear or chunk missing from the fuser rollers. Line up the paper and wherever the mark is on the paper that is where you will want to look.
Do you ever get blank pages or two pages back to back like they are sticking together?

Those paper pickup assemblies fail pretty often on the 4600 series, so my guess is the second one you installed was a bad one with perhaps a broken paper flag, or it's not installed correctly. It sounds like the printer was feeding paper fine previously, it just had that indentation in the paper; so that would definitely mean either the second pickup unit wasn't installed correctly, or it is bad.
I agree with ridered74 that the indentation in the paper is probably from the fuser, that is where the most pressure is applied to the paper and where almost every type of "indentation" comes from. Even if your user says they have changed the fuser already, I would change it anyway, just make sure it's a good one being installed -- that should be the culprit. Also I would re-install the old pickup assembly since it seems like it was feeding ok.
